Wake up to find your paper scored, weaknesses identified, experiments run, and narrative rewritten — autonomously.
A Claude Code plugin for autonomous ML research workflows. Orchestrates cross-model collaboration — Claude Code drives the research while an external LLM (via Codex, through codex-bridge) acts as a critical reviewer. Also supports alternative model combinations (e.g., GLM + GPT, GLM + MiniMax) — no Claude API required.
Why cross-model? A single model reviewing its own output creates blind spots. Two complementary models — Claude Code (Fable 5) for solid execution, GPT-5.6 Sol xhigh for rigorous critique — produce better outcomes than either alone. Going from 1 to 2 models is the biggest gain; adding more gives diminishing returns.
# 1. Clone and enter the project
git clone https://github.com/llv23/AutoResearchWithEyes.git
cd AutoResearchWithEyes
# 2. Set up Codex (cross-model reviewer) — any Codex >= 0.154
npm install -g @openai/codex
codex login
codex-bridge/bin/codex-bridge selftest # verifies reviewer calls + approval gate end to end
# 3. Launch Claude Code — skills and commands are auto-discovered
claude
# Run any workflow command:
> /autor.idea-discovery "your research direction" # Plain text → ./autor.idea_discovery/
> /autor.idea-discovery path/to/autor.idea_discovery/task_spec.md # Spec file → path/to/autor.idea_discovery/
> /autor.auto-review-loop # Review → fix → re-review overnight
> /autor.paper-writing "NARRATIVE_REPORT.md" # Narrative → polished PDF
> /autor.research-pipeline "your research direction" # Full end-to-end pipeline
Each command produces a self-contained output folder — the input spec, intermediate results, final reports, and live status tracking are all organized in one place:
path/to/
└── autor.idea_discovery/ # Self-contained output folder
├── task_spec.md # Copy of input (portability & reproducibility)
├── task_status.md # Live status, decisions, linked idea rankings
├── LITERATURE_SURVEY.md # Phase 1: landscape summary with paper table
├── IDEA_REPORT.md # Phase 5: ranked ideas + experiment plan
└── REVIEW_<topic>_<date>.md # Phase 4: external reviewer feedback
task_status.md is updated after each phase — it tracks pipeline progress, key decisions, and includes a ranked idea table where each idea links to its full description in IDEA_REPORT.md.
See click-through/case-0/ for a complete worked example.
All workflow commands follow the same self-contained output pattern: the output folder includes task_spec.md (input), task_status.md (live status with linked rankings), and all generated results — making it portable, shareable, and reproducible.
| Command | Input | Output Folder |
|---|---|---|
/autor.idea-discovery path/to/spec.md | spec.md | path/to/autor.idea_discovery/ |
/autor.idea-discovery "plain text" | (inline) | ./autor.idea_discovery/ |
/autor.idea-discovery spec.md — output: custom/ | spec.md | custom/ |
Override the output folder with
— output: path/to/output/appended to any command.

These commands compose skills + agents into a full research lifecycle. Use independently or chain together:
/autor.idea-discovery/autor.auto-review-loop/autor.paper-writing/autor.research-pipeline — from literature survey to submissionImportant: These tools accelerate research, but they don't replace your own critical thinking. Always review generated ideas with your domain expertise.

Components: paper-plan skill + paper-figure skill + paper-write skill + paper-compile skill + paper-improver agent
Input: A NARRATIVE_REPORT.md describing the research.
Output: A submission-ready paper/ directory with LaTeX source, clean .bib, and compiled PDF.
Key features:
templates/VENUE/paper-improver agent runs 2 rounds of content review + format checkpdftotext-based precise check against venue page limitWhat
/paper-figurecan and cannot do: It auto-generates data-driven plots (training curves, bar charts, heatmaps) and comparison tables. It cannot generate architecture diagrams or pipeline figures — create those manually and place infigures/before running/paper-write.
paper-improver agent)After /autor.paper-writing generates the paper, the paper-improver agent runs 2 rounds of GPT-5.6 Sol xhigh content review + fix + recompile, plus a final format compliance check.
/autor.research-pipeline)Meta-pipeline: /autor.idea-discovery → (mandatory human gate) → implementation → /autor.auto-review-loop. Does NOT include paper-writing (run /autor.paper-writing separately after).
The mandatory human gate ensures you review and approve the selected idea before committing GPU time to full implementation.

Skills call Codex through codex-bridge/ (codex exec under a
bridge-owned CODEX_HOME; no MCP server needed — codex mcp-server was removed in Codex 0.154).
Verify with codex-bridge/bin/codex-bridge selftest.latexmk and pdfinfo:
# macOS
brew install --cask mactex # or: brew install basictex
brew install poppler # provides pdfinfo
# Ubuntu/Debian
sudo apt install texlive-full latexmk poppler-utils
# Verify
latexmk --version && pdfinfo -v
If you only need idea discovery + auto review, LaTeX is not required.

--plugin-dir | ❌ session only | ✅ | ❌ |
Shell alias wrapping --plugin-dir | ✅ (via shell) | ✅ | ❌ |
| Marketplace install | ✅ | ❌ (cached) | ✅ |
Option A: Use from project directory (recommended)
Simply run claude from the repo. Claude Code auto-discovers skills from skills/, commands from commands/, and agents from agents/:
cd AutoResearchWithEyes
claude
Option B: Load as a plugin from any directory
Use --plugin-dir to load the plugin for a session without being in the repo:
claude --plugin-dir /path/to/AutoResearchWithEyes
Option C: Install skills globally
Copy skills to your user directory so they're available from any project:
cp -r skills/* ~/.claude/skills/
cp -r commands/* ~/.claude/commands/
Copied skills still call the reviewer through this repo's codex-bridge/bin/codex-bridge, so keep the clone in place.
Option D: Symbolic Installation
Install as a Claude Code plugin via a local marketplace symlink, so skills and commands are available from any directory without --plugin-dir. Changes to the source repo are picked up automatically — no reinstall needed.
# 1. Create the marketplace directory structure
mkdir -p ~/.claude/plugins/marketplaces/autor-marketplace/.claude-plugin
# 2. Symlink the plugin into the marketplace
ln -s /path/to/AutoResearchWithEyes \
~/.claude/plugins/marketplaces/autor-marketplace/auto-research-with-eyes
# 3. Create the marketplace manifest
cat > ~/.claude/plugins/marketplaces/autor-marketplace/.claude-plugin/marketplace.json << 'EOF'

"source": "./auto-research-with-eyes",
"category": "research"

]
}
EOF
Note: The plugin source must contain
.claude-plugin/plugin.json(already included in this repo).
# 4. Register the marketplace in known_marketplaces.json
# Add (or merge) this entry into ~/.claude/plugins/known_marketplaces.json:
python3 -c "
import json, os, pathlib

}
path.write_text(json.dumps(data, indent=2) + '\n')
print('✓ Registered autor-marketplace')

# 5. Enable the plugin in settings.json
# Add this to the "enabledPlugins" object in ~/.claude/settings.json:

When GPT-5.6 Sol says "run an ablation study", Claude Code writes the script and deploys it to your GPU server. Add your server info to your project's CLAUDE.md:
## Remote Server
- SSH: `ssh my-gpu-server` (key-based auth, no password)
- GPU: 4x A100
- Conda env: `research` (Python 3.10 + PyTorch)
- Activate: `eval "$(/opt/conda/bin/conda shell.bash hook)" && conda activate research`
- Code directory: `/home/user/experiments/`
- Use `screen` for background jobs: `screen -dmS exp0 bash -c '...'`
No server? Review and rewriting skills work without GPU access. Experiment-related fixes will be flagged for manual follow-up.
